We have installed VPServer with an embedded database and its up an running. How can we change database to an external database like MySQL ? Do you have provide any migration process for the database only ?

Our server store data in both flies and DB. To ensure the integrity of data the migration must be on the entire server (cannot be just the database). Please follow the article below about how to perform server migration. You can change to use MySQL when you restore the data to a new server.
